Jones has not played since he limped off with an ankle injury when United defeated Reading in the FA Cup in February and is only expected to return to training next week.
Nani, meanwhile, sustained a hamstring injury in the first half of the draw with Chelsea last weekend and manager Sir Alex Ferguson has confirmed he will be sidelined for a fortnight.
"Nani came off against Chelsea but it is not as serious and it will only be a couple of weeks out," Ferguson said.
"Phil Jones is not back yet. The players have done well in training this week and hopefully we'll be okay. Jones should start training next week."
Eamonn Dolan will take charge of Reading for the trip to Old Trafford following Brian McDermott's departure on Monday.
The Royals are currently second from bottom in the Premier League table and Ferguson admits he is mystified by the decision to sack McDermott.
"Reading are fighting for their lives at the bottom and could come here without a manager," he said.
"Some things you can never understand and football is full of that and to sack Brian McDermott at this stage is strange to say the least."
